Boss Noise are a form of Noise. They are blue Noise found in various areas that are generally very powerful. All Boss Noise symbols containing storyline bosses only appear post-game and are always contained in either unique symbol designs or in the Player pin symbol used for Reapers. Bosses in regular Noise symbols are one the rarest variety of Noise, and have no part of the main storyline, though they can be fought prior to the post-game.
Defeating Boss Noise on a difficulty of Hard or above shows a record of the battle time on the Noise screen. Further, defeating a boss Noise via its symbol on Hard or above is always a requirement for obtaining the Secret Report for the chapter the symbol is found in. In the DS version of the game, the presence of a Boss Noise symbol in a specific area is indicated by the phone antenna icon on the bottom screen showing zero bars, which doesn't increase no matter how many Chump Noise Neku erases so long as the blue symbol remains. Boss Noise symbols can be chained with Chump Noise and Taboo Noise symbols, though doing so will prevent the time from being added to the Noise Report when playing on higher difficulties. In A New Day, they can also be chained with Dissonance Noise. Bosses fought in story mode battles outside of symbols are impossible to escape from and sometimes might have a time limit.
Boss Noise as a general rule grant no experience when defeated, though most grant high amounts of PP. They all feature a boss HP gauge in battle.

Trivia[]
- Boss Noise found in out of the way or main traffic spots are suggestive that these Noise actively await for people who fit the criteria to swarm and hex, and in turn can be considered the embodiments of disastrous incidents or crimes that are yet to occur. To wit:
- The Cornix Canor and its flock that lurks about Shibuya Bus Terminal are suggestive of the collective of bad vibes and stress from common problems and ills of society converging at a single place, and how it may take one person having a bad time in their life to prey upon, causing them immense anguish by either ruining their day or manifesting as dangerous and unpredictable behavior.
- The Bat Canor line that lurks within Tsutaya O-East are suggestive of band tensions reaching their peak, wardrobe and technical malfunctions, and crowd behaviors that can ruin concerts and music experiences.
- The Grindcore Minks that lurk in front of Tower Records are suggestive of the idea of potential crowd rioting between music fans between two diametrically opposed artists or genres during album release days or even among their fandom at the height of their fame.
- The Progfox that lurks around Yoyogi Park is suggestive of how parks tend to be among some of the dangerous places to be in the city at night, even for Tokyo, as desperate serial killers, stalkers, and muggers tend to use the vicinity to hunt for victims.
- The Goth Metal Drake that lurks about Dogenzaka is suggestive of drama and dysfunction becoming explosive on its streets, from businesses feuding as "rampaging dinosaurs" or even celebrity drama exploding at its nightclubs.
- The Woolly AOR that lurks about Scramble Crossing is suggestive of the possibility of the area being the site of a massive incident, regardless of its cause or form; relevant is how the Woolly line are evocative of the phrase "Elephant in the room", which implies the Noise awaits to make a severe situation regarding touchy affairs even worse than it already is.
